Black Zetsu shows up in issue 559, page 12, facing off against a super-Naruto clone. They're still fighting in issue 562, page 10, and on page 11 Chojuro cuts him in half. That's not to say that he's dead, mind.

I think I'll agree with that. The groundwork for a non-Uchiha using the Sharingan has been in there since the Bridge mission, and Danzo... yuck. Could explain why he's collecting eyes: To replace his in case it goes bad.
Gaara doesn't have Shukaku anymore, but he's got massive chakra reserves - probably his body built it up in response to holding a demon.
I think that's the official explanation. The seals on the Bijuu aren't perfect, and allow some of their chakra to leak out. The chakra of the host then grows as a sort of immune response. Naruto's seal in particular was designed that way.
